Tresor Kandol's goal just before half-time ensured that Leeds kept the country's only 100% record alive.
Luton - managed by former Leeds boss Kevin Blackwell - were the losers at Elland Road, with Blackwell and his successor Wise sharing some aggressive words at the final whistle.
At the top of the table, Leyton Orient lost their 100% record after being held to a 2-2 draw by Northampton, but stayed top - albeit on goals scored.
In second place are Carlisle, who made it three league wins out of three under caretaker boss Greg Abbott with a last-gasp 1-0 win over Cheltenham.
Hartlepool thumped Oldham 4-1 to go third, with Huddersfield level with them on points after they came from behind to win 2-1 at Millwall.
Yeovil and Tranmere played out a 1-1 draw at Huish Park to stay fifth and sixth, while Bristol Rovers and Swindon are both still unbeaten after drawing with Nottingham Forest and Crewe respectively.
Brighton came from behind twice to beat Southend 3-2, while Richie Wellens scored twice as Doncaster also came from behind to win 2-1 at Swansea.
And Port Vale claimed their first win of the season thanks to Luke Rodgers' goal at Bournemouth, meaning that only Walsall - beaten by the Gills - Northampton and Forest without a league win this season.
